We hope to , after all the remodelling is finished next April to have my MIL to visit us in CA. Whilst she is here we would like to take a trip to Mexico. As she will be exiting the US when we do this, how will her re-entry affect her original visa waiver? Does this makes sense, what I am am trying to say?

She will leave the USA and keep her original Visa waiver which is good for 3 months.
and reenter the USA on the same Visa Waiver.
This is presuming that your MIL will be here for way less than 3 months.

so don't let the US take her Visa Waver off her going into Mexico as she'll need a new one on the way back in.
Yeah, I did this when I went to Canada several years ago. The nice Canadians gave me a six month entry visa (I was only going for the day) but the nasty American INS agent in Canada took some convincing to let me back on the boat with my visa waiver roll
